The veteran Brazilian skipper has seen himself only a bit-part player this season as Mathieu Flamini and Cesc Fabregas have forged a formidable partnership at the heart of midfield.
Wenger has often asked the 31-year-old to fill in at centre-half when needed, such at Tottenham earlier this season.
With Philippe Senderos still nursing a back problem as well as a showdown against Manchester United on Saturday to bear in mind, it was a request which looked likely to come again for the cup tie with Sheffield United.
However, reports suggested Gilberto was less than impressed his continued deployment away from a favoured midfield role and was set to be left out of Wednesday's game altogether as a result, fuelling speculation he could be set to leave when the transfer window opens in January.
Wenger, however, has denied a bust-up with the 2002 World Cup winner.
"I deny that categorically," he told Arsenal TV Online. "I find this assessment disrespectful to a great professional like Gilberto. He is 100% professional and is in the squad for tomorrow. He will play."
Wenger continued: "I believe that as a manager and as a player you always have one thing in your mind and that is what is good for the club and the team and I cannot fault Gilberto on that since he arrived here.
"Recently he has played less, but his mentality has been superb.
"It is important to win every single competition and in this one I use younger players because traditionally it has always been like that and it has helped us a lot to develop the players."
With the visit of Premier League champions United to come on Saturday, Wenger is expected not to take risks with too many of his key men against the Championships strugglers.
Goalkeeper Jens Lehmann is one senior player not expected to make the trip north.
The German international has so far failed to win back his place in the side from Manuel Almunia after his return to fitness.
Wenger looks set to instead keep faith with Pole Lukasz Fabianski and have Italian teenager Vito Mannone on the bench.
The faith of the Arsenal manager in his young squad has so far been rewarded, with the Gunners leading the way at the top of the Premier League and also recording three straight wins in Europe.
Teenage Brazilian midfielder Denilson intends to make a big impression this season - and not just in the Carling Cup.
The 19-year-old - who has captained his national team at every level from under-15s - smashed his first Arsenal goal during the 2-0 win over Newcastle in the previous round of the competition and has now targeted a regular place in the starting XI.
Wenger maintains Denilson is one of the most underrated players in his squad and has tied up the youngster on a new five-year deal.
The Arsenal boss said: "Yes Denilson has been overlooked [recently], but he is a fighter and he will appear during the season.
"He played some great performances last season and I personally believe that he has made steps forward.
"He must keep his head up and not feel sorry for himself. He is still the youngest player here and he already has experience. At the moment he gets fewer chances, but will change for him."
Wenger will again give the fringe players a chance to impress against the Blades.
"You could see Justin Hoyte and [Alex] Song, [Theo] Walcott maybe and Eduardo will play tomorrow, so we will a strong squad there," said the Gunners boss.
"Eduardo needs a run and he needs some confidence but I see the first six months as an adaptation period for anybody, and that is what he is going through at the moment."
Arsenal lost 1-0 at Bramall Lane in the Premier League during late December last season.
Wenger expects another stern test despite the change of fortunes of both clubs since then.
"We had some good experience over there and we expect another one," he said.
"We will be trying to take the game to them and them fighting for every ball and trying to catch on the break or at set-pieces. That is why you have to be ready for them."
